I use One Shot 125 escs but when I use the Wizard to setup the quad, it sets motor 1 & 2 at One Shot 125 but it sets motors 3 & 4 on PWM. The manual says that when setting up manually, all motors should be set the same. I've switched them and don't see any difference in flight. Any thoughts on this?

Bank settings are applied to one channel or a set of channels, depends on board you use.

You should look at bank color / and colors applied to outputs
