After I arm my quadcopter when i rise the throttle it gives clicking sound from the motors and stop responding. Im using cc3d flight controller and fs th9x transmitter.

It's a 3 cell lipo battery of 35c with 4500mah battery. Cc3d flight controller and fs-th9x transmitter.

It looks like LEDs on FC go dim when you throttle up. That would mean that there is a power problem somewhere between ESC and motor (including ESC, including motor):
- short in motor or 3-wire motor wires that drains a lot of current when you throttle up
- short inside of an ESC (bad component) that drains a lot of current when you throttle up
- very low or bad battery or bad battery connection (can't provide enough power)
Test things one at a time. That means unsoldering ESCs from PDB.

When I connect to the system for calibration of motor direction all the motors were rotating without any issue. At once all the motors were working. I didnt change the connections even now when I connect to the system motors will rotate

In this case the Fc is powered correctly trough USB port.
Seems every time you apply the Throttle, the FC reboots.
Usually we assume the power wires will have almost the same size as the ones used on battery, but in your build wires are really small.
How do you power the Fc with +5V ? The small module with yellow capacitor ?
Double check voltage and add ground wire between module and Fc. (looks like there is only one wire)

I used a BEC which generates 5.3v to the flight controller.

Try arming and applying throttle while the board is connected with USB port ? (no need GCS started)
If ok, you need to find why the external power source 5.3v is not correct.

I have a lead acid battery of 12.7v can I use it instead of lipo battery for testing the quadcopter?

Should work the same.
You can also do a test with only one motor connected at once.
Double check the 5.3v with a voltmeter, while arming.
