I have been away from any daily flying of my quads for the past 6 months and just found out about the death of the Openflight project and I guess its transitioned to LibrePilot.
Is it a safe assumption that my CC3D boards can be used with LibrePilot just like they did with the other software?

If you mean Coming from OpenPilot :) then yes the boards will work fine. Download and install the LibrePilot software. Go to the firmware tab, hook up your board, and update the firmware. After that everything should work fine.
Welcome to LibrePilot!

I found out the same way you did. I moved my year-old cc3d board over to the libre pilot firmware with zero issues.
I also did the same thing with two revo clones I bought from hobby king. Everything works.
Just flash the firmware before you begin.
